do anyone know whats the best program to use for making flash movie intros for like the beginning of my mugen

That "movie" will just be a load of images strung together. No flash whatsoever. Just still images.
Take some screenshots of a TV show intro. Put them into mugen, done.

As cyanide said you would have to convert an image sequence to a bunch of pcx files, and then make a def that plays them in order. It has been done before, to make intros and endings, but the file can get huge.
MUGEN on its own doesn't support true videos of any kind.
